I think with older versions of the Datalogit software, there was a specifc order in which you had to do things, like start the car, then fire up the software. If you shut off the car when you got gas and left everything plugged in, then maybe it got confused. I think this has been addressed in newer versions of the software, available on the yahoo group.
Just start from scratch: take the Datalogit out of the equation and make sure the Commander is working properly, then try the Datalogit again.

Check your plugs, and if everything feels good then take the datalogit out and see if just the commander works. If it does work then you know that the commander is good and the port on the PowerFC is good and the problem is either with the connections or the datalogit. If the commander alone does not work then something is wrong with the commander or PowerFc port is bad.
Oh and I am not sure if it matters or not but I never plug or unplug that stuff when powered so if something happens and you start messing with the cables turn the car off.

I had a 100% working setup... then my company gave me a new laptop... and I couldn't make the thing work. I eventually gave up on the serial port, bought a USB to Serial port converter and it works fine now. Maybe you should pick up a converter (around 20 bucks?) and try it out.
