The LS1 has a coil-on-plug setup... So to run that engine with the stock ignition system, you'll either have to run it in wasted COP (hook two coils to each output), or wait until the MS3 comes out (probably about a year down the road).
If you want to get some wasted-spark coils, the MS should be able to handle it no-problem... I've actually been meaning to get my hands on an LS1 to see how the ignition is set up.
The best thing to do to run that engine on the current code on ms1 or with the new ms2/extra code that James and I are working on would be to get a 36-1 wheel mounted to your crank pulley, and get 4 wasted-spark coils, and set it up for wasted spark.
Injection won't be a problem at all ... it's not sequential, but I've not heard of anyone having a problem because of that unless they're trying to run like 2000 hp, at which point they want to do things like controlling individual cylinder fuel trim and things like that...

I haven't spent a ton of time researching the limits of the stock PCM, so converting might be an exercise in "how to be different" with no benefit. Then again, it might work a lot better, I have no idea. I have HPTuners now so I can control pretty much anything I want to, but I really only bought it so I could disable VATS and the rear O2's, adjust the fan temps, stuff like that. I know the software is the most common choice for LS1 guys but I don't know if anything I'd ever do would be beyond it's limits.
I haven't had the time to try and tune the car at all, though I think I'm going to give it a try before bringing it to a professional tuner, if nothing else just to try and get some driveability. Right now it won't even hold idle (after the cam swap). I figure as long as I don't make any drastic changes I can just revert back to the previous tune without ******* anything up.

yeah, until MS3 comes out, which is quite a while down the road, it's going to be hard to use whatever that engine comes with stock...
UNLESS, that engine comes with GM DIS, in which case, as far as I know, the MS can treat that engine's ignition module just like an HEI module from the old distributor days... if that's the case the current code could do it no problem.... even MS2 could do it.
But yeah, if you're able to fully tune the stock PCM without switching to a full standalone, then I'd say stay with the stocker... but if there are limitations you can't get around or anything like that, then go with the MS or any other full standalone for that matter (MS will be significantly cheaper though).
