I think he means just using the Haltech as a fuel controller and then using the stock ECU for the ignition. I don't know if the FD will like the stock injector connectors not being connected to anything but maybe you just have to jumper them or something.

Yes I was planning on leaving in the wire harness to power the ignition circuit, for right now the only thing that the stock computer is powering is the two primary injectors ignition and oil metering pump, that brings me to the next question:
Will the oil metering pump still operate and where does it gets its signal from? crank trigger?

Pull the FI leads, install 15-ohm 20W resistors over them and be done with.
Wire the Haltech in parallel with the stock ignition input and TPS.  Wire the Haltech to handle just the fuel injectors and the MAP sensor input.
Don't touch anything else.
The stock ECU will handle everything but the FI.  The Haltech will merrily run just the FI.
