Due to the Microtech simplicity, it'll install easier than a Haltech, period. You're at the mercy of the stock sensor reliability, which has already been brought up.
Haltech uses GM sensors, and replacements are available pretty cheap in the US - easily cheaper than stock Mazda sensors. K2RD has figured out how to set the Haltech to accept the stock Zenki TPS and make it work relatively well - please ask them for more details. We normal reuse the stock Mazda water thermo sensor for the Haltech, since it's only off by a few degrees - this only affects coolant temp compensation maps, and this is relative. There are replacement GM water thermo sensors that are metric thread, so it's a remove and replace affair now. The Haltech GM air temp sensor still needs to be drilled and tapped for a large hole. Overall, the Haltech install is more lengthy than a typical Microtech install. For those with automotive electrical experience, installing either should not present any significant problems - read: installing and wiring should not be an issue between the two units.
Tuning is another matter. Adjusting the Haltech is more intuitive (to me). If you're an experienced tuner, it shouldn't matter. Once you're familiar with the interface, it should not be an issue to navigate around to the menus. You can argue about hand-set versus laptop, but we're talking about a component that costs a cool grand - used laptops abound locally or on eBay for a few hundred dollars. Most have them lying around or know friends who have extras not being used; you'd be surprised until you start asking. We've tuned a E6K on a NEC 486 25MHz laptop!
Looking at the specs, the Haltech has better resolution and datalogging capability.
What I would be more worried about is the technical support for either unit. Most potential buyers are not experienced enough to full utilize either unit. Problems will erupt. Who will you turn to when this happens? One of the most important factors I tell anyone is the customer support for your EMS.
Side note, MoTeC has released the new M400 (4 injector drivers) and M600 (6 injector drivers) for both the 2 rotor (M400) and 3 rotor (M600) applications.

Observe the normal location of the secondary injectors. We have several centimeters of runner that can be coated with fuel, with soaked grilles of the injector air-bleed sockets (especially when dirty from EGR), providing enough fuel to detonate during the next ignition.
I want ignition cut, followed immediately by fuel cut, but this will not prevent detonation from fuel remnants.
The online support and features of Haltech have me convinced, so far.

ive never used a haltech but i cant tell you that it is a good system because theres a guy in my town who runs over 30lbs of boost on a 13b out here...
i have however used a microtech lt10s with the X4 ignition box... and i can tell you that i have never installed anything in a car more than a starter and i installed it myself with no problems started up first time. and the microtech hand controller is gorgeous, no to mention that once you get the laptop connected to it, it is sooooo easy... i love my MT i just wish i would have baught it before i blew my first engine
