stock jdm's will have better pickup at lower rpms while the T78 will take a while to hit full boost but when it does, hang on. I think it really depends on what your gonna use your car for, T78=good for drag/topspeed runs, stockers are good for drift/autocross/around town driving. To get them both working right, you are gonna need money for them, the jdm ones will bolt right up. the T78 will require a bit more fabbing up but it should not be too hard if you buy a kit for it.

Good luck

P.S. if your gonna get a T78, why not look in to getting a GT35/40 BB?

As a compromise between the stockers and the full blown single turbo, some people have been using a smaller quick-spooling single. Kinda the best of both worlds ... well sorta. Either the Apex'i RX6 turbo or a T04 with alotta boost. The higher boosted T04 works well with heavier cars (i.e. Supras, 300Z's) in auto-x and daily driving ... I haven't personally seen an RX-7 do that. The Apex'i RX6 I have seen and ridden in ... a nice middle-ground option; but it may not suit your wants. Like skunks said earlier, it all depends on what you want the car to do.
