what are the difference between ECUs?

what are the differences between ECUs that totaly replace the stock ECU by just pluggin all of the wires in and the ones that don't fully replace it?

also, the ones that do not fully replace the stock ECU, how are they wired into the system?

The "total" replacement would be called a standalone Haltech is a popular one.
I think the other one you were referring to is a piggyback and that still uses the stock ecu.
