Transplant (ECU considerations, electrical, and etc.)

So I have an S5 engine that'll be going into my FB.

I was considering building my own wiring harness, but nowhere carries enough colored wires. I'd like to be able to trace everything back. Helps with troubleshooting and all.

(Unless someone knows where I can get wires with tracer colors on em.)

So I headed back to the scrapper and picked up the harnesses. One goes through the firewall on the passenger side and goes to the engine itself (And wipers) And the other goes across and out the driver's side and connects to the coils and other stuff.

Is this all I need?

I figure it'll be easier because I already have the schematics from the S5 FSM...

Anyhow. Now I have both the engine and harness. What to plug into the other end of the harness?

I'd like to have:
1.) A complete replacement for the stock ECU. (I hear some replacements still rely on the stock unit for some parts like ignition and such.)
2.) Control over **** like injector pulsewidths and ignition timing. Easy as plugging a laptop in and going?
3.) Something where I don't have to hack up this harness too much to get to work. (It'd be a complete waste of time and money to have gone and pulled it just to hack it up.)

What solutions are there for this? I see in the group buy section that there is a PnP MegaSquirt available. Does anyone run this on their car or are you considering it?

Cost is definitely a good point on it.

I've still got a lot of wrenching to do. I just want to plan ahead.
