TII trans measurement?

I bought a JSpec S5 turbo eng/trans and have a loud problem.
When the clutch pedal is fully depressed the car generates an awful metal/metal screech.
After playing with the pedal a bit I found that the screeching begins when the input shaft stops while the engine is running.
I pulled the trans and inspected the flywheel, clutch parts, input shaft, pilot bearing and crank hole.
I think the end of the trans input shaft is grinding against the inside of the crank hole (where the diameter of the hole decreases) as the last 1/8" of the input shaft appears bear up a bit.

With that said - will someone measure the position of the end of their input shaft relative to the front of the bellhousing. My shaft sticks out past the edge of the bellhousing approximately 1/8" - I am wondering if this is correct.

Ooops!

The throw out bearing felt smooth as silk until I rinsed it out.

Then the roughness was obvious.
