swaping questions

Hey All

So I'm a newb and need some info. I have a 87 se and I want to switch to a full TII drive train. Over the winter I'm planning to do some body work and was planning to swap the trans S4 NA auto, to S5 TII 5 spd. then the drive shaft, diff etc. my question is, will i be able to straight up swap from the flywheel back or is there some other diferences between engines? (I know about the basics for the auto to manual - master & slave etc...) Also, i know swapping s5 engine into s4 can be a pain for wiring, but will just the trans be ok? Will that screw up any wiring? And is there a difference in mounting a s4 TII to that trans later on? Sorry if this is a repost. I couldn't find the answer to these in the search.
