I would ask for someone who knows what their doin cause they shouldnt have any problem pulling it up plus you'll more than likely have to wait a day or two for them to have it shipped to their location

^ Actually, lots of people run without one, its kinda a preference thing. OP: Try www.mazdatrix.com They will likely be able to get you one faster then the dealership.

for pilot bearing seals, you might be able to get one from one of the shop that sells Clutch/Flywheel.

And secondly, a pilot bearing failure should not destroy the trans or the engine.

You can run without the seal, but eventually the grease will migrate out of the pilot bearing, onto the clutch, etc. It may be fine for years, but eventually the bearing will fail.
I don't know why the seal is ending up on your alignment tool. It is quite a tight fit and needs to be pounded in with a hammer. Are you sure you are driving it in correctly? Of course, you could have the wrong seal.
A pilot bearing failure certainly has the potential to damage both the engine (eccentric shaft) and the transmission (input shaft). I've seen input shafts grooved by a bad pilot bearing.
