Exclamation My Engine Is Knocking (I think)

I took my car out for a quick drive since its been in my garage for so long. The temp outside was about 5°F. The car started right up with a little fuss but i got it running. Now, every time i gave the engine a moderate rev it would start to miss. The RPMs would go up but the engine would hesitate as it got up there. After the revs started to come down the engine would die out. This happened about twice. Afterwords i just let it sit until it fully warmed up. Now, after pulling it out of the garage, the car knocks under light boost. I think its knock, it sounds like popcorn popping in a kettle correct? Now Ive been turning the car on periodically to keep it from sitting too long but never under any driving conditions so it doesnt see any boost. There was one time that i didnt realize that the car was completely out of gas and ran the tank almost dry. It seem like it was burning alot of premix that may of settled in the gas tank. Could this of picked up some old deposits in my tank and potentially of clogged my fuel pump sock filter? My Air intake temp sensor is also faulty. I under stand that when they go bad, they automatically default to assume a 60°F intake charge temperature. Is it possible that since the air is so cold, the intake charge is too dense for the 60° factory defualt and causing me to run too lean? thanks very much -alex

:EDIT: One more thing, is it possible for a situation like this to happen if the sparkplug wires are plugged into the wrong plugs?
