I think the aftermarket exhaust systems come with a pre-silencer between the downpipe (assuming turbo car) and catback. You'd replace the pre-silencer with a catalytic converter, and have an exhaust shop weld you the appropiate adapters/connectors to bolt it up.
Note I'm assuming the Bonez cat can handle the rotary engine's heat output.

^ Since there were headers and shorty headers for V8's, I was hoping that some company would have a rotary version of "shorty headers" that would bolt up to the super flow system....but I guess there isn't

Im not sure if youve ever seen our stock manifold..but as far as performance oriented it is not, to say the least. It turns 90* almost immediately after the exhaust ports. The only purpose it serves is for noise reduction, which it does well. It would be impossible to make a header within the size constraints of the stock manifold.

Sure you could, though it probably won't offer the type of signifigant gains you see with a longer header.
Rotary exhaust pulses are different beasts, and I'm still having trouble finding information on how to calculate the timing on them (as you would tune a piston engine's header for a given RPM range)
However, you wont find something that will bolt to the cat, you WILL be able to fabricate an extention for the cat to bolt up to a given header. Others have done this with the racing beat header and a 'stock fit' Y pipe. (around one and a half inches need to be added)
