Sounds like it's running on one rotor only. N374 related possibly.

But the ecu issue is usually only a problem when the secondaries kick on at 3800. Idling, it shouldnt have a problem.

And yes, vacuum leak can cause vibrating.

I'd suggest one do a SEARCH on this site for all threads concerning N374 ECU and you'll find the N374 in some cases will not fire the rear PRIMARY fuel injector.

This posted in retaliation to another post written above.

While it's running, have a brave person pull the REAR LEAD sparkplug wire off the engine and see if it still runs ....or not.

The harness on the engine................is it the original harness for this car OR is it some JDM harness that came off a Jap engine meant for the right hand drive cars?

Rough running engines can be caused by soooo many things. Such as this article from the FC3S site: http://www.teamfc3s.org/info/articles/idle.html

yes front part of e-shaft was bent were oil pump chain is etc.it can happen and you cant really see it in pic only when you turn the motor over or check it for being bent.when it was put together you could see how bad it was when motor would be turned over.brand new e-shaft has been bought and motor is getting put back together asap.

racingbeat.com has a write up on the front e-shaft being able to be bent from overboosting or in proper torque of front bolt etc.
