I traced the wires back to the big connector on the fender and cut off everything that wasn't needed. Which was pretty much all of them except the wires for the alternator, the water temp sensor and the oil pressure sensor.

I would not do that! What if you ever need to reconnect them for some reason? It would be very, very annoying to get it all set up again.
What most of us do is tape up the wires, and tuck them up next to the transmission, behind the firewall. In that position they're invisible, but still there should you ever need them. Have a look at your car, you'll see what I mean.

Just get another wiring harness from a junkyard and you'll be good to go! I did cut all unessessary wires and then got a junkyard one so in some crazy event I need the harness for something, I have it.

I just don't see the point man... tuck them under and they're invisible, so what's the difference? My Dellorto air cleaner also hides what little would be visible.

I tucked mine away for a while, but then I seemed to get some water getting on them and corrision on them. When the coolant gauged stoped working, and I had intimitent oil pressure, I decided to hack off useless wires, to my surpise I found several trouble areas were corrision was a problem, I spliced in some new wire and removed the unused crap and the engine bay is much simplier to deal with and such. Again, ALL you need is a junkyard wiring harness that goes to all the connections under the hood incase you have some insane reason to go back to stock emissions.

actually, now im thinking im just gonna tape them up to my wiring harness. Ill just cover them up with the tape, so they are "hidden" but not really hidden, if you know what I mean.
Oh yeah BTW rats nest removed, and secondaries wired manually, car is a SCREAMER! Big big difference, i fully recomend the manuall secondaries to anyone running a stock nikki.
