Drive Train Noises and hard cold starting

OK, so I sucessfully rebuilt my carb on my (new to me) 85 GS. I also replaced all the hoses on the rats nest while I was at it. (Don't feel like removing it now).
I have been hearing this speed dependent clunking noise out of the drive train. I mostly notice it when I'm coasting and slowing down.
I just replaced the oil in the tranny and rear diff, and it was pretty clean, with not a whole lot of fluff stuck to the drain plug magnets. No dice. The tranny shifts a little easier, but the clunking noise is still there.
I'm thinking u-joints. Are these replaceable? Is this a major PITA?
Also, when I start it up in the morning and its chilly out (down in the mid forties at night now), it is very difficult to start it up. What seems to work best is to pump the pedal a couple of times to squirt some raw gas down the manifold, then give it 1/2 to 3/4 choke. Full choke doesn't work right, and I'm afraid of flooding it. Once it starts it usually dies right away. After that it takes a couple of tries to get it to stay running. Full choke at this point helps.
After its warm it always starts right up.
Is the choke supposed to close the butterfly all the way when all the way out? I haven't seen any choke adjustment procedures in the Haynes manual, but then I haven't looked really hard either.
I haven't yet replaced the fuel filter, that's next on my list.
There is also a noticible stutter when stepping on the gas to get the secondaries open. I shortened the spring a tad when I rebuilt it. I'm thinking that maybe the fuel pump needs a bit longer squirt.

might be a bit of slop in the U-joints, but they typically squeak, not clunk. Instead it could be anything from old tranny mounts to slop on the differential gears, although that typically clunks when engaging a new gear and sending power through the drivetrain, not on deceleration...
